The reason so much of season two feels out of order is because, well, it is. The events that take place in the first four or so episodes of S2 actually occur before the last four episodes of S1. In the LN and manga these events were written in the correct order, but for some reason the studio that made the anime went with a different order. It is a bit confusing.
