This doesn't get explained in the show, but in the books ser Alliser dislikes Jon because he's Ned Stark's son. Ned fought to overthrow the Targaryens, but ser Alliser fought on House Targaryen's side during Robert's Rebellion. King Robert gave him a choice between execution or joining the Night's Watch.

It's curious that watching Game of Thrones again gives us spoilers about House of the Dragon, the series about the civil war between Rhaenyra Targaryen and Aegon Targaryen that's currently airing, mentioned by Shireen.
