Ah, that's it! The DID is what made it seem like the puppet was actually in control. I think I finished that episode of Batman back in the day. Can't remember. RiP to his origin story. XD

The villain you were thinking of is Arnold Wesker aka the Ventriloquist, and his puppet Scarface. However, there's nothing magical about him. Wesker has dissociative identity disorder and Scarface is his other personality. Puppet King is an original character made for this show, like Mumbo and Fixit. And since this show isn't big on origin stories, your guess is as good as mine as to where he got that controller.
