So the only reason the imperial army was dispatched was to kill a rebel clan meaning everyone in that fortress and everyone that is related to them includes children and elder or any gender. Getting Mao Mao is just a side quest and even if the kids were alive Jinshi would still have a hard time justifying them to live so I get why Shisui did it.

Maomao just asked Lihaku for the kids to be buried/cremated with their mothers, and he agreeded with it. So, he is ordering his soldiers to take their bodies and keep them somewhere while everyone is being aprehended and, eventually, executed, so they could be placed together for cremation, later on
