Yeah, any parent would instinctively choose to save their child. I don't even think there's much of a thought process.

I remember Troy Baker (Joel's voice actor in the game) saying he used to question a lot how Joel treated that situation with the fireflies and not knowing how to respond when people asked him "is that okay? Would you do the same?" and then when he had a kid he said he would have done the exact same thing because "It is about saving the world, but for him Ellie's his whole world, and he saved it."
